SCENE 1
PERKEY, WEST VIRGINIA=20

(A barbed wire gate with barbed wire on top is locked with a chainlock.= That=20 does not stop the massive army trucks, who drive through the gate and cont= inue=20 into the Hansen's Disease Research Facility. The trucks stop and troops un= load.)=20

SOLDIER: Come on, let's go. Move, move!=20

(Under a small trap door in the floor, someone watches as the troops ma= ke=20 certain strange-looking men file outside.)=20

Move! Let's go. Outside.

MAN #1: Move it, move it, move it.=20

SOLDIER: Go! Let's go.=20

(Babies start to cry as dozens of these poor men come out of the dark=20 recesses of the room.)=20

Come on, come on. Let's go, let's go!

MAN #1: Let's go! You, move it, come on!=20

SOLDIER: Outside, everybody outside. Hurry, hurry! Let's go!=20

(As they leave, the head soldiers closes the curtain and the sounds fad= e to a=20 din. A man runs out of the trap door and looks out the windows as the sold= iers=20 move the hybrids into the trucks.)=20

Come on, get in, get in.

MAN #1: Hurry up!=20

SOLDIER: Let's go, let's go.

MAN #1: You, hold it, get up, get up!

MAN #2: Get them moving. Fast, fast, fast, come on.

MAN #1: All the way in the back! It's clear!=20

(The driver starts the truck and they drive off. The strange man, Escal= ante,=20 runs after them, trying to see what is going on.)

MAN #2: Fan out!=20

SOLDIER: All right, let's get everyone.=20

(The strange creatures form a line in front of a giant trench as Escala= nte=20 watches. He has Hansen's disease, commonly known as leprosy.)

MAN #1: Turn around, face forward! Turn around and face the other w= ay!=20 Now!=20

SOLDIER: Fire!=20

(The soldiers, lined up, fire into the line of people. Escalante averts= his=20 eyes from the mayhem. Ceasing fire, the troops walk up to the trench, look= in,=20 and go back to their trucks.)=20

SCENE 2
MULDER'S APARTMENT; WASHINGTON, D.C.=20

(Scully is talking to Mulder on the phone, her manner urgent. X watches= her.)=20

SCULLY: Mulder? Answer me!=20

(Cut to Mulder, who lands harshly on the roof of the boxcar, dropping h= is=20 phone. He reaches for it as it slides off the side of the train.)=20

MULDER: Aw, damn it.=20

(Looking around as the train moves, he slowly stands and, balancing him= self,=20 makes his way along the top of the train. Cut back to Scully, who hangs up= and=20 looks at X.)=20

SCULLY: I want to know what's on that train.=20

X: It doesn't matter now.=20

SCULLY: Our government is operating a secret railroad. They put= =20 something on that train in West Virginia, something living.=20

X: What more is there to know?=20

SCULLY: What the Japanese have to do with it. How a man named Is= himaru=20 is involved.=20

X: That I don't know.=20

(He turns to leave. Scully pulls out her gun.)=20

SCULLY: Don't tell me you don't know, you smug son of a b...=20

(He grabs the gun from her, too fast for her to react. She looks at him= in=20 shock.)=20

X: There are limits to my knowledge.=20

SCULLY: I don't have time for your convenient ignorance.=20

X: What were you going to do? Shoot me? Just like the men that s= hot=20 your sister?=20

SCULLY: You know them too?=20

X: You want to know what's on that train? Who killed your sister= ? You=20 find out what they put in your neck.=20

SCULLY: The implant.=20

X: It holds more than I could ever tell you. Maybe everything yo= u need=20 to know.=20

(She looks away, thinking. He holds her gun handle out to her and she t= akes=20 the gun back. He then walks out.)=20

SCENE 3
TRAIN=20

(Darkness has fallen. Mulder climbs down a ladder on the side of one of= the=20 cars and in through a door. As he walks in, he notices a door marked=20 "quarantine" with a keypad with red glowing buttons. He tries the door, bu= t it=20 is locked. Looking at the keypad, he then looks back through the window an= d=20 walks into the main hallway. He spots a conductor making his way down the = hall=20 and goes over to him.)=20

MULDER: Excuse me. I need your assistance. I'm a federal agent, = my=20 name is Mulder.=20

(He shows him the badge.)=20

CONDUCTOR: You need my assistance?=20

MULDER: I need access to that quarantine car you picked up in We= st=20 Virginia.=20

CONDUCTOR: Sorry, can't help you.=20

MULDER: I'm a federal agent, sir. I need you to open that car.=20

CONDUCTOR: I would if I could, but I don't have access myself. W= e pick=20 these cars up from time to time. Whatever they're carrying, they never let= us=20 know.=20

MULDER: Well, somebody's got to be able to get in that car.=20

CONDUCTOR: We've got a doctor on board, came on back at Queensga= te. He=20 might have something to do with that, I saw him back there, checking the d= oor.=20

MULDER: What's his name?=20

(The conductor looks at a list of passengers.)=20

CONDUCTOR: Japanese fellow, Doctor... Shiro Zama. Traveling with= =20 another party, it says, but I got the impression he was alone.=20

MULDER: Can you take me to his compartment?=20

CONDUCTOR: Certainly. Right this way.=20

(Mulder follows the conductor to a hallway with many doors. He points t= o one=20 as Mulder draws his gun.)=20

MULDER: Stay here. Knock on the door but stay away from it.=20

(They stand on either side of the door. The conductor knocks.)=20

CONDUCTOR: Doctor Zama?=20

(They wait for a second, but receive no answer.)=20

MULDER: Knock again.=20

(The conductor does so.)=20

CONDUCTOR: It's the conductor, Doctor Zama.=20

(A bell sounds in the back. No answer is given again.)=20

MULDER: Open it. Just unlock it and step away.=20

(The conductor takes out his keys and unlocks the door. Mulder looks ar= ound=20 then pushes open the door and points his gun, searching the compartment. N= o one=20 is there. As the conductor peeks in, Mulder opens Zama's briefcase and loo= ks=20 through a notebook with notes in Japanese.)=20

Why did I study French in high school?=20

(He closes it up.)=20

You got a safe place you can put this?=20

CONDUCTOR: Yes.=20

(Mulder hands him the briefcase.)=20

What am I supposed to tell the doctor when he asks where it is?=20

MULDER: If he finds you before I find him...=20

(He bends down and pulls out another gun strapped to his ankle.)=20

I want you to make him lie on the ground till I get back, okay? You=20 understand?=20

(The conductor stares at him.)=20

Have you ever used a gun before?=20

CONDUCTOR: No.=20

(Mulder takes the clip out.)=20

MULDER: I just want you to point it at him.=20

(He demonstrates how the gun is empty.)=20

Don't pull the trigger. That will kind of give away the game.=20

(The conductor chuckles. Mulder hands him the gun.)=20

CONDUCTOR: What if he runs?=20

MULDER: Just make sure he runs my way.=20

(Mulder walks down the hallway.)=20

SCENE 4
FBI HEADQUARTERS; WASHINGTON, D.C.; 8:25 PM=20

(Scully sits with Agent Pendrell, who has the chip hooked up to various= =20 machines. He looks through a microscope as he pumps charges through it, Sc= ully=20 sitting at the desk, looking at the monitor. A read-out of the electronic= =20 impulses is on the screen.)=20

PENDRELL: I'm feeding the chip impulses. The graph is recording = its=20 output, which, when I remove the current, changes slightly but continues. = This=20 means the neural network is storing information.=20

SCULLY: Biological information?=20

PENDRELL: That was my first guess. You've already told me the ch= ip was=20 placed subcutaneous under the back of the neck, right?=20

(She nods.)=20

So it makes sense that it would be recording impulses traveling to and = from=20 the central nervous system.=20

SCULLY: But what?=20

PENDRELL: But look at the graph. Those are what we call reverbat= ory=20 loops. They indicate the presence of circular neuronal activity in the bra= in.=20

SCULLY: Memory formation.=20

(Pendrell nods.)=20

PENDRELL: Yeah, the chip seems to be mimicking that process,=20 replicating the memory process in the brain.=20

SCULLY: Like a computer hard drive.=20

PENDRELL: Yeah, but no hard drive we've ever seen. This kind of = neural=20 network could be not only collecting information, but artificially replica= ting a=20 person's mental processes.=20

SCULLY: You could know a person's every thought.=20

PENDRELL: Frightening.=20

(Scully looks away and gasps slightly, covering her mouth. She arches h= er=20 eyebrows and nods. Pendrell stands and starts around the table. She follow= s.)=20

Anyway, I showed the chip to some of my techheads and they weren't as b= lown=20 away as I thought they'd be.=20

SCULLY: They've seen this technology before?=20

(He walks over to a desk and turns on a lamp.)=20

PENDRELL: Well, they've seen neural nets before, but never one a= s=20 complex as that... nor are they likely to anytime soon.=20

SCULLY: What do you mean?=20

PENDRELL: The chip's so delicate that I effectively destroyed it= when=20 I began working on it... but I found something in the silicon matrix, what= I=20 believe is the name of the manufacturer.=20

SCULLY: It's Japanese, isn't it?=20

PENDRELL: How'd you know?=20

SCULLY: Oh, it was just a guess.=20

PENDRELL: Well, I checked for you. I assumed you'd want me to...= but=20 there's no record or information on the manufacturer either here or in Jap= an,=20 except this.=20

(HE HANDS HER A SHEET THAT READS:=20

I had Fed Ex, U.P.S., the postal service... every commercial courier go= =20 through their computer records. They turned up one shipment, sent to a Doc= tor=20 Shiro Zama at a research facility out in Perkey, West Virginia.=20

SCULLY: Well done, Agent Pendrell. Keep up the good work.=20

(She pats him on the arm.)=20

PENDRELL: Hey, thanks. Keep it up yourself.=20

(She looks at him strangely, then takes her coat and leaves. He sighs.)= =20

"Keep it up yourself." What a doof.=20

SCENE 5
TRAIN=20

(The train blares its horn as it speeds down the tracks. As Doctor Shir= o Zama=20 makes his way down a car, a certain Red-Haired Man watches him carefully. = Zama=20 goes into the next car and the Red-Haired Man slowly follows. Zama looks b= ehind=20 and sees the man following him. He goes into the bathroom but the Red-Hair= ed Man=20 runs up and holds the door open, then swings it open. He takes out two sil= ver=20 bars with a connecting cord as Zama cowers in the stall.)=20

SHIRO ZAMA: Please...=20

(The door closes as Mulder walks down the hallway past the room. The ba= throom=20 label changes from "vacant" to "in order.")=20

SCENE 6
PERKEY, WEST VIRGINIA=20

(Scully pulls up to the installation and gets out, holding her flashlig= ht.=20 She hears a bang and spins around to see a man running by.)=20

SCULLY: Hey!=20

(Hearing many footsteps, she then manages to see two men running into a= =20 building. She follows.)=20

Stop!=20

(She runs up the stairs into the building. The only sound is her footst= eps as=20 she walks through the vacant room. She feels a lamp on the desk and gasps = at it=20 still being hot. Hearing a creak, she turns around to see another man shri= nk=20 down into a trap door. She slowly makes her way over to it. Pulling up the= small=20 cord, she looks into the hole and sees many men with the same skin conditi= on as=20 the man had before, all cowering in fear of Scully.)=20

ESCALANTE: Please... don't... don't hurt us. Please? Don't...=20

(She stares at the leper community below her.)=20

SCENE 7
TRAIN=20

(Mulder makes his way down another passenger car, looking at the variou= s=20 people in the seats. There is a murmuring amongst the crowd that fades as = he=20 moves to the next car. He sees the bathroom door ajar, although the "in se= rvice"=20 sign is still on.)=20

MULDER: Excuse me?=20

(He pushes open the door to see Zama on the floor, dead. A woman scream= s=20 behind Mulder.)=20

MOTHER: Oh, oh, God, he's dead.=20

MULDER: No, no, shh shh shh, he's just got a little motion sickn= ess.=20

(He walks over to her and closes the door behind him. She holds her son= .)=20

I'm going to go find a doctor. Why don't you and the young man just fin= d=20 another bathroom?=20

(He smiles and rubs the kid's head. They walk away. Mulder slides open = the=20 door slightly, looks in, then closes it.)=20

SCENE 8
PERKEY, WEST VIRGINIA=20

(The strange lepers seem to be afraid of the light.)=20

SCULLY: Who are you? Don't worry. I'm not going to hurt you. I'm= an=20 FBI agent.=20

(She shows them her badge.)=20

ESCALANTE: We, we live here. We've lived here at the facility mo= st of=20 our lives.=20

SCULLY: What kind of facility?=20

ESCALANTE: The Hansen's Disease Research Facility.=20

SCULLY: Hansen's Dis... do you mean this is a leper colony?=20

ESCALANTE: No more, they... the facility's closed now.=20

(She looks around at the disfigured outcasts.)=20

SCULLY: L, look. I, I, I came here looking for a Doctor Shiro Za= ma.=20

ESCALANTE: Doctor Zama... isn't here anymore. None of the medica= l=20 staff is.=20

SCULLY: Where did they go?=20

ESCALANTE: Well... they all left right before the death squads s= tarted=20 coming.=20

SCULLY: What death squads?=20

ESCALANTE: That's, that's who we've been hiding from. We thought= you'd=20 come to kill us... like they killed all the others.=20

(She stares at him. Later, he leads her through the woods.)=20

SCULLY: How many have been killed?=20

ESCALANTE: Hundreds. All but us.=20

SCULLY: I don't understand how there could have been hundreds of= =20 people here when, when leprosy is supposed to be a treatable disease.=20

ESCALANTE: Well, it is. Me... and, and, and the other people bac= k at=20 the hiding place? We're the last. Our disfigurement forced us into the cam= ps=20 before there was a treatment.=20

SCULLY: Who were the others?=20

ESCALANTE: We never knew. They began arriving several years ago = but=20 they were kept apart from us.=20

SCULLY: And they had Hansen's disease?=20

ESCALANTE: No, no, they had the Hansen's deformities. Doctor Zam= a=20 would... round them up in groups for treatment. And then the, the ones tha= t=20 returned always came back worse.=20

(They stop.)=20

With terrible burns all over their bodies. It's over there.=20

(He starts off again, and she follows quickly. They walk over to a tren= ch and=20 Scully gasps in horror at the hundreds of bodies piled on top of each othe= r,=20 each with the alien features.)=20

SCULLY: Oh, my God... oh...=20

ESCALANTE: There are more of these pits. They just... dump the b= odies=20 on top of each other... like they were garbage.=20

(A helicopter approaches.)=20

They're coming!=20

(He starts off.)=20

SCULLY: Wait! Hey!=20

(He stops as the helicopter's searchlight shines through the trees and = into=20 the clearing they are in.)=20

ESCALANTE: No...=20

(He runs off. Scully tries to shield her eyes from the blinding light s= hining=20 down upon them. Escalante looks back briefly and Scully follows. The searc= hlight=20 stays on them as they go through the forest. People with red flashlights=20 approach in front of her. She gasps and turns around only to see more jump= out=20 in front of her, led by the same one as before.)=20

SOLDIER: Move and you're dead.=20

(Gunshots sound off from behind her and she turns around in horror at t= he=20 fate of Escalante.)=20

SCENE 9
TRAIN=20

(Mulder makes his way through another car and into the next one. He wal= ks=20 over to the conductor.)=20

MULDER: I found Zama four cars up, strangled in the bathroom.=20

CONDUCTOR: No.=20

MULDER: Now, I want you to get up there and seal off that bathro= om. I=20 want you to get word to the engineer not to stop this train until I tell h= im,=20 okay? Until I find the killer.=20

(The conductor nods. Mulder walks off as the conductor heads in the dir= ection=20 Mulder came from. Mulder comes to the same door with the keypad but finds = it=20 open. Drawing his gun, he makes his way inside the dark cabin and past the= =20 various machines and cabinets over to a dissecting table in the middle. Pa= ssing=20 that, he sees a flashlight shining through another door at the end. Lookin= g=20 through, he sees the living being cowering in fear, a flashlight on him. T= he=20 shape of the non-human being is reflected in Mulder's green eyes. The bein= g=20 walks towards the door as the Red-Haired Man comes up from behind Mulder a= nd=20 grabs him by the neck, then slams his fist into the door, forcing Mulder t= o drop=20 the gun. Strangling Mulder with the bars and cord, he tosses him into the = table=20 like a ragdoll then pushes him down onto the ground. As the Red-Haired Man= pulls=20 up on the cords, cutting off the last of Mulder's air, the conductor aims = his=20 gun at the villain.)=20

CONDUCTER: Hey!=20

(The Red-Haired Man looks up in shock. Mulder slumps down, barely alive= . The=20 Red-Haired Man drops the bars and slowly gets to his feet, hands raised.)= =20

RED-HAIRED MAN: I'm a law enforcement officer.=20

CONDUCTOR: Stay back.=20

RED-HAIRED MAN: Just put the gun down.=20

(He straightens his tie as the conductor holds the empty gun trained on= him.)=20

I'm going to show you my identification.=20

(He reaches into his pocket and pulls out his badge. He walks slowly to= wards=20 the conductor.)=20

Put the gun down.=20

(The conductor runs for the door, the Red-Haired Man giving chase. Befo= re he=20 can grab the conductor, the door is slammed and locked. The conductor peer= s in=20 from the other side. The Red-Haired Man bangs on the door.)=20

You idiot!=20

(As he slams against the door, the conductor runs out of the outside ro= om.)=20

MULDER: Put your hands in the air and turn around!=20

(The Red-Haired Man's body tenses.)=20

Put your hands in the air!=20

(The Red-Haired Man fixes his tie and faces Mulder, who is standing in = the=20 doorway, gun trained on the man. The villain puts his hands up. Mulder hol= ds his=20 neck. The Red-Haired Man slowly approaches him.)=20

RED-HAIRED MAN: You have no idea what you're dealing with here.= =20

MULDER: Well, maybe you should've filled me in before you tried = to=20 kill me. Now, who are you?=20

RED-HAIRED MAN: No. Who are you?=20

MULDER: Answer me!=20

RED-HAIRED MAN: I work for the National Security Agency.=20

(Mulder starts to laugh a little.)=20

MULDER: The N.S.A.? Since when did they start issuing you guys p= iano=20 wire instead of guns?=20

(The Red-Haired Man points to his inside coat pocket. Mulder watches hi= m=20 carefully as his attacker takes out his badge.)=20

RED-HAIRED MAN: Since we learned there's a bomb on this train.=20

MULDER: There's something on this train, but it's not a bomb. Th= row=20 that here.=20

(The Red-Haired Man tosses Mulder his badge.)=20

RED-HAIRED MAN: This car is wired to an explosive device. It arm= ed=20 automatically when I entered the car.=20

(Mulder tosses the badge back. The cut on his neck is quite visible.)=20

MULDER: Why?=20

RED-HAIRED MAN: Because of what's in that room. Because if the m= an=20 responsible for it couldn't get it out of the country, he would rather kil= l it=20 than let it live.=20

MULDER: So you killed him.=20

RED-HAIRED MAN: The only humane alternative, given the circumsta= nces.=20

MULDER: Put your hands in the air.=20

RED-HAIRED MAN: This bomb could be wired to anything in the car.= The=20 slightest concussion could set it off. If you use that weapon, you take yo= ur=20 chances.=20

(He turns around. Mulder breathes in a sort of taunting relief.)=20

MULDER: I'll take my chances.=20

(The Red-Haired Man looks at him, astonished.)=20

SCENE 10
PERKEY, WEST VIRGINIA=20

(Two soldiers lead Scully into a bunk hall, where the 1st Elder sits on= a=20 cot, facing the window.)=20

1ST ELDER: I'd like to speak with Miss Scully alone.=20

(The soldiers leave. Scully stares at the back of this man.)=20

SCULLY: How did you know my name?=20

1ST ELDER: I know most everything about you, Dana.=20

SCULLY: What are you talking about?=20

(The Elder faces him.)=20

1ST ELDER: I think you know.=20

SCULLY: Who are you? What is this place?=20

(The Elder slowly walks over to her, his footsteps echoing.)=20

1ST ELDER: This was one of the most frightening places on the ea= rth. A=20 place where society sent its monsters to live in shame and isolation. Now,= their=20 disease is all but conquered. Science has eliminated thousands of years of= =20 misery.=20

SCULLY: I've seen your methods of elimination. What happened to = the=20 man who was with me in the forest? What about the people who were in this = room?=20

1ST ELDER: They had been exposed.=20

SCULLY: Exposed to what?=20

1ST ELDER: The same thing all these victims have been exposed to= =20 him... victims of an inhuman project run by a man named... Zama.=20

SCULLY: You mean Ishimaru. You hid him here after the war. He st= ayed=20 here, and he continued his experiments.=20

1ST ELDER: The ruler of the world is no longer the country with = the=20 bravest soldiers, but the greatest scientists. Unfortunately, Ishimaru beg= an to=20 conduct his work in secret, not sharing with those who had risked much in = giving=20 him his asylum.=20

SCULLY: What was he exposing these people to?=20

1ST ELDER: Terrible things.=20

SCULLY: What kinds of things?=20

(He looks away.)=20

Have I been exposed?=20

1ST ELDER: I don't know.=20

SCULLY: Who knows?=20

1ST ELDER: Please, I'd like to show you something that will give= you=20 your answers.=20

(He walks past her and holds open the door for her. They walk out.=20

SCENE 11
TRAIN=20

(The conductor and another man stand outside the door.)=20

CONDUCTOR: Agent Mulder?=20

(Mulder looks through the window at the conductor.=20

Do you want us to try prying this door open?=20

RED-HAIRED MAN: I wouldn't recommend that.=20

(Mulder looks at him briefly, gun still trained. He looks back at the=20 conductor.)=20

MULDER: No.=20

(Mulder walks towards the Red-Haired Man.)=20

Where's the keycard?=20

RED-HAIRED MAN: It's in my pocket.=20

MULDER: Take it out. Slowly.=20

(The Red-Haired Man pulls out his keycard slowly.)=20

Put it on the table.=20

(The man does so. Mulder picks it up and heads for the keycard pad)=20

RED-HAIRED MAN: It's not going to work.=20

MULDER: No? How did you get in here?=20

(The man glares at Mulder.)=20

But there's a code, right? Zama gave you a code just before you killed = him.=20 What is it?=20

RED-HAIRED MAN: Four ones, a four-seven and a one.=20

MULDER: One-one-one-one-four-seven-one.=20

(Mulder walks over to the keypad.)=20

RED-HAIRED MAN: I'd assume Zama would be smarter than to give me= the=20 entrance and the exit code.=20

MULDER: What?=20

RED-HAIRED MAN: He knew he was going to die. When I used the cod= e to=20 enter the car, it activated the bomb. You use it again, it'll almost certa= inly=20 set it off.=20

(Mulder slowly approaches him.)=20

MULDER: There's a bomb on this train, where is it?=20

RED-HAIRED MAN: I don't know. It could be anywhere.=20

MULDER: No, it couldn't be anywhere. If you activated it coming = in=20 here, it's got to be on this car.=20

RED-HAIRED MAN: You're probably right.=20

MULDER: Where do you think it is?=20

(The man shrugs.)=20

RED-HAIRED MAN: I don't know.=20

MULDER: You know what I think? I think you're a liar. I don't th= ink=20 you work for the N.S.A. and I don't think there's a bomb on this train.=20

(Mulder goes back to the keypad.)=20

RED-HAIRED MAN: You're choosing a hell of a way to find out!=20

MULDER: Shut up!=20

He came up with an immunity to those weap= ons...=20 and he was trying to smuggle that thing back to his own country to share t= he=20 science, only our government isn't in the mood to share, right? They've be= en=20 doing experiments since World War II, tests on innocent civilians... but Z= ama=20 succeeded where the others had failed. And that thing in there...=20

(He stands.)=20

That's no innocent civilian. It's not a leper either. It's an alien-hum= an=20 hybrid, isn't it?=20

(The Red-Haired Man looks up.)=20

(She hangs up. She then pulls out a roll of masking tape and rips off t= wo=20 pieces, taping an "X" to the window. Walking over to the TV, she puts in t= he=20 autopsy video.)=20

(Mulder's phone rings. He walks over and picks it up. The Red-Haired Ma= n is=20 now in a chair.)=20
